I was just wondering, since the IG and the SMurfs are both part of the Imperium, what reasons would there be for them to fight each other? I'm talking about fluff-wise and just IG vs Space Marines, so not chaos marines or cultists.

Not all rebellions are due to Chaos meddling, there can be any number of reasons why a planet's leadership might rebel against the Imperium, causing SMs to be sent in to correct the situation. There ya go, SM vs. IG planetary defense force.

Failing that it could be a training excercise or a case of mistaken identity.

a rebellion in the highest classes and the Space marines being sent in to stop them. The space marines don't care much that the Ig will probably be soldiers just following orders and knowing nothing of the rebellion.

Hmm, maybe the IG pulled a particularly proud SMurf chapter out of deep jazz and instead of thanking the IG (no one ever does) the SMurfs turn on them to keep their reputation.

If you look at the beginning of the SM Codex, it gives a good example from an inquisitor's point of view.

The govt at the highest level had been corrupted and since he couldn't retain an assassin (which would have taken care of one man who was the problem), they sent in the space marines who literally wiped the guard regiments across the astroturf without any pads.

The guard wasn't necessarily evil, just defending what they believed to be their world.
