After the patch I got one game in, and everything went fine. Next game, none of the hotkeys worked. I could type, but only chat to everyone. Control unit grouping worked, but that was it. None of the editable hotkeys were functional. Even better, I was not using a custom set of hotkeys before the patch.
I applied UberJumper's recommendation about creating a new profile and copying and pasting the new hotkeys file over the old one, and now the problem seems to be solved, at least in skirmish mode.
Relic, for the love of god, why mess up everyone's hotkeys? I wasn't even using a custom set.
