Hmm, total shot in the dark here but:
The Eye of araan?
"I'am forever present, and forever secret": It was present throughout the HW series, but never known.
Ships pass through me without ever hitting me": When a ship enters Hyperspace they pass through the eye's networks without knowing.
"I have been traped inside ships": The Hyperspace cores were the Key for the eye, and they were used inside the Mothership, Bentus, etc.
"I have been let loose on the Galaxy countless times": The eye was posibly active when the Progens were still around, and again when Sajuuk united the cores?
"Never seen, Never felt, Never known": The eye wasn't discoverd till sajuuk united the cores, so during HW1 and cata, ships would enter and pass through the hyperspace networks that make up the eye without ever known or feeling it.

Starships pass through me without ever hitting me. You can't hit the "exhaust" but you can past through them.
I have been trapped inside ships and let loose upon the galaxy countless times, never seen, never felt, never known. It is held withen the ship in fuel tanks (never seen, felt, or known), but has been "let lose" a lot.
Yea, properly wrong but it is worth a guess.

Engine trails of strike craft adopt your ship colors as their own, thus act like flags to identify warring forces. There's no wind in space, so you have to "make your own" by attacking-- having the strike craft advance. And having a few dozen strike craft attack one another creates a mess of those.

Kushan gravwell generator in HW1
Silent ally--doesn't do anything but SIT there
Sharp edges--notice the prongs on it when it's active? Those look like big space knives or something.
My cousin fights (?) but I don't bite--it's not an offensive, but a defensive weapon
(Natalie Portman...) --a hint at this being the Kushan not the Taiidan generator, as Portman is sometimes seen as Karan
The hint fits this fairly closely as well.

It's what's on the inside that counts -- the systems of the gravwell are what do the job, not any guns mounted on the exterior.

Meh, I'll take a stab.
Taiidan Cloak Generator.
A silent ally. - It keeps thing hidden, and with three of em, permanently; always felt like sub warfare going around with 3 cloak gens and a squad of sal-vettes.
Sharp corners, edges. - Like everything taiidan it usually has quite squrare edges, engines etc; the cloak gen has that nice long pylon sticking out of it for no apparent reason. Other the the center section its fairly well a plate with sharp edges and corners.
My cousin fights but I don't bite. - I think this one has more to do with the last line then some might think so I'll explain it first.
(Where is Natalie Portman when you need him?) - As Chrome said, Natalie Portman could be identified with Karan. However, unless there some sort of hidden gender crisis going on here no one knows about, she is most certainly female...The him suggest that its not Kushan, but Taiidan. Every ship (except for those few) in HW had a counterpart in the other species fleet. Thus suggesting that switched gender may also lead towards switched sides... no idea if that made sense but hey its worth a shot.
As for the "My cousin fights but I don't bite." it may refer to the cloaked fighter on the kushan side. Its cousin that tips me off here, if brother or sister one would expect immediate relative, a ship of their side, however being a cousin it just has to be a ship related to it -- so the Kushan cloaked fighter.
No idea if Im close, but, hey wth.

Actually, you have a point there. Chip's rules also say:
[2] Make only one guess at a time. This prevents people from randomly guessing without thinking for the answer. It is also recommended that you include some basis from which you dervied your answer, some riddlers may require this in order to confirm/deny your answer.
But in this case, I think it's alright, since the riddle was too odd. :|

The clue points (in all probability) to the Gardens of Kadesh.

People guessing "Hiigara" and "The Galactic Core" were close, but didn't specify what I was actually referring to. You get closer to the galactic core with each hyperspace jump, so you begin to see it in the distance, but really this could be true of any feature. Don't remember if this applies to the Gardens of Kadesh.
The hint was saying that there's no time to really appreciate the environment you're in because you're trying to survive.

Kushan Drone Frigate?
I don't know if it's right, but the "lacked control" immediately pointed me towards the multigun corvette. It was mentioned that an inexperienced pilot could overload all the gyros and send the ship spinning uncontrollably. The other ship with a similar anti-fighter ability would be thus the drone frig, which doesn't have this problem, and is also a rather powerful ship.
Bleah, but no harm trying I guess. :P

The riddle is about the frigate design. An assault frigate lacks the precision to do anything but wail on slow capships, but I doubt this can be construed as failure. I really want to say the answer is The Heavy Cruiser because it bears Ion Cannon turrets and this riddle is about the progression of the Ion Cannon, but only three main-line ships featured it as a weapon: the ICF, the Destroyer, and the HVC. The ICF certainly lacked control while being powerful. The Destroyer was better in this regard, but again that's hardly "cousins." Unless the Destroyer has two so that's two cousins.
Okay yeah. It's the Ion Cannon mount.

Somtaaw Hive Frigate.
Its older brother, the Kushan Drone Frig, was pretty much useless for most players in HW. The Assault and Ion frigs were much better to attack enemies with, hence the part about "cousins" outshining it. But later, the Somtaaw built on the misproven technology using microship tech, nd now Hivers are among some of the best things to hit an enemy ship with in Cata. >:D It's either MBF swarm or Hiver swarm.

It was made obsolete by the dust storms that revealed it and allowed the Kushan to learn from it and build better stuff, but until the storms revealed it the Kushan couldn't reach it.

When the forcefield is generated, they "stretch arms" and "touch fingertips" via the forcefield.
They are siblings since only sentinels can link with sentinels.
Forcefields don't stop cruise missiles, hence the panic.

Well Harvesters were used as the infiltrators in that mission, and harvesters also grab crystals (workers, but whatever-- and they also do the COMMANDEERING bit) and I have no idea how time fits in. I guess it's either Harvester or Worker. But I don't know what time has to do with it. Maybe they buy you time if you sacrifice them?

Crystals: Workers can harvest crystals.
Espionage: as that mission shows, they can be used to bypass enemy defences.
Commandeering: they can capture enemy ships
Time: they by you time when they repair your command ship.
All in one package: all those abilities in one ship....the Worker.

Take a wild guess on this one: 2nd Mission of Cata? Finding the Bushan-Re?
The Kuun-laan(sp?) landed in the middle of an asteriod stream that starts a little after the mission starts. By gaming experience, I figure you had a couple of Ramming frigates or something? I don't remember what all existed in that mission, ship-wise.
I really think it's not it...It doesn't fit...but it's just a wild guess.

Squid got it. In Chapel Perilous, there were varying asteroids floating around as well, I was playing off a Frigate getting hit by one, then hit by the Headshot Asteroid.

Probly because it kills anything in one shot, like a headshot does in most games and, of course, in real life.

Sadly, it won't kill your mothershp in one shot! You don't actually have to kill it, all you have to do is shoot it up a little and it looses enough to not nuke your ms.
I know a guy who claims to have gotten it in a crate once.

Squid, it's referred to in the .big file as Headshot Asteroid. I forget what it's called ingame.
EDIT: It's the Rockship ingame. On an interesting note, if you're Kushan, the Rockship uses Taiidan engines, and vice versa if you're playing as the Taiidan.

Interceptors, maybe? Changes in the position of the ships around the interceptor are the only thing that makes you realize that it's moving... and they ought to be little dots considering the mothership is a couple km long...???

Scale? If you change scale, it could create the illusion of movement, and typically the further away you are from something, the more detailed and less-grainy it is (in games and pictures). As for the dots, if scale were real the ships would be dots, I guess.

Hmm, the Instant Sensor Manger Transition Option?
Change brings the illusion of movement. -- With it the instant SM option off in the video settings it looks like you're zooming WAY out. Without the tactical overlay you wouldn't see anything but dots...And you can see the whole battle so more detail.
But I can't figure out if its flat out the SM or if its the Instant SM Transition option because of the clues...You mention it has to do due with the video settings so I'm going to go with Instant SM Transition option...

As the resolution increases everything seems further away but you get increased detail because of the increased (well apparentl atleast) dpi.

When you install, and then max the resolution (because everyone does this) the menu gets really really tiny.
So the answer is the menu.

We know ours- The Kadesh know of their own.
Three unknowns- The Three Hyperspace Cores or Kushan, Turanic, and Bentusi/Taiidani signatures?
For the first time, one matches ours- The Kushan and Kadeshi signatures were similar.

Starblade wins. I'd point out that sajuukar spoke about the core while its specifcally the signature.
I suppose I should explain what my avatar is finally. Its part of a rowing shell, specifially its the stern where the rowing area begins and the stern ends. The flat part is the gunwhale. For a little more explaination about crew, like what a boathouse is, or what a Power 10! is, check this link out, it does a pretty good job of explaining it all:
