... The lost adventures of Captain Soban?
What did our hero do when he left mission 2? Maybe Soban has no production capable ships until later in the campaign? Relz on heavy capturing and advanced tactical battles.
... original campaign as the Vagyr?

... The fate of the Bentusi?
Taking place two decades after HW2. You are the captain of an expedition ground searching for anything that could unravel the mystery of the Bentusi.
... Cataclysm 2?
Centuries have passed and the Exiles began to think of themselves as gods. Using salvaged Progenitor artifacts they are trying to create a forth Hyperspace core. On it's test run it's fails and rips open a rift to another dimension. The outside, where the beast came from and the Bentusi went. Watch out for infected Bentusi...

The first three are pretty good, especially since not many new 3D models would be needed, something that should make them a lot easier to do. Me, I'm planning on creating a new storyline, completely seperate from the HW2 storyline, that uses some of the things from it yet in a way that I like. I really didn't like the official storyline at all:/ Hopefully I'll be able to fix that:)

We could also just extend the existing SP mission. Add a few extra scripted events. Say, for example, a level has 2 scripted events or 2 conditions to win - just add 2 more. We would have to be careful not to break the next mission, though.

Forth idea is crap, I agree.
The main idea was to the storyline was that the Hiigarans would experiment with hyperspace itself and trying to build a fourth core. Which goes, of course, terrible wrong.
They have reached too far.
Just could think of Cata then...

I have an idea of making a campaign with the storyline starting right after the final battle (At the start of the Age of S'jet). You are part of a Hiigaran team, including Karen S'jet and all the Progenitor artifacts the Hiigarans have. Your initial objectives is to secure all progenitor-artifact locations for Hiigaran excavation and restoration teams, whos sole purpose is to harvest resources and use the resources to rebuild the Progenitor derelicts. Note that this would be the basis of the start of the campaign, though, at the most you will very likely be dealing with rogue Vaygr forces and pirates, you may end up getting into fights, however, with other nations.

I think that the best follow-up to HW2 would be...
Oh, this is grand. The end of the game... I'm soooo sure that this entire network of hyperspace gates leads to friendly space EVERY time. Of course it doesn't! Hiigarans find someplace they shouldn't be and start getting their arses kicked for it!
THAT, or the Progenators come back and aren't happy...
Or something with those Bentusi that jumped off into the middle of nowhere.
And what about the Mothership? You guys just gonna let that thing float around?

Personally I'm a big fan of doing a prequel to Homeworld, whereas the mighty and corrupt Higarian empire wages a big-as-all-hell war against the young-and-upcoming Tydain Empire.
Lots of big ships, lots of battlestations.
