So, I've reached the point in my campaign where I've got everything to finish off the Hive Fleet, and Gabriel's just a stone's throw away. Now I've got 7 different Optional Missions available to me, each with new toys for me to get my hands on that I'd like to get, especially the Terminator Armors. But, the main objective reads "Wait for Angelos (1/2 days)". Does this mean I only have two days before he arrives and the optional missions disappear? Or am I able to do those optional missions even after he arrives?

The optional missions do not disappear (except in the normal fashion if you ignore those with a time limit). It is entirely at your discretion when you choose to play the final mission, just like any other mission.
