When you are playing, and once combat is occuring, with hotkeyed groups, you may find their control numbers becoming un-assigned.
This appears to happen if you assign a control group to a unit, then start reinforcing the unit. It seems that if the original members of the group which had the control number assigned to them die off, the group loses it's assigned number. Likely because the new members of the group are not having the grouping assigned to them.
There's also some anecdotal evidence of it happening when a unit becomes "Broken". It seems likely that the control groups are lost because of the units being lost to the squad, not because the morale is breaking. Relic did indicate around the time of E3, that having players lose control of a squad who had it's morale broken would not be a good gameplay idea.
