So basically he allows himself to be scourged, get nailed to a cross, makes clouds appear in the sky, goes into suspended animation to feign death, and escapes from a tomb with a rock cover in the middle of the night. The Emperor didn't have the ability to raise people from the dead, so he probably wasn't Jesus.

We could then agree that he could have been Moses, that Jesus was someone else's doing and so on, and the Emperor merely supplants all monotheistic religions in the end.

Actully if you go by the old fluff, he most likely was.
In the old Fluff he was born in 8000 BCE, in Turkey. When all the ancient shamans who were infused with warp energy used all there power to form one being, because they were losing controal of the warp(likely the emergence of the Gods) And they made the Emperor. He was imortal as they were having trouble reincarnating(due to the loss of the warp). He was also VERY FAR BEYOND A PSYKER. All though history he would guide mankind, by assuming personas, such as great leaders, advisors, scientists, Relgious leaders, and messihas . He also has the abilty to heal people though touch, or in some cases people were blinded by looking at him.

Now for the points about the cursifiction and people saying thats the proof he couldn't be christ..... do you even know what a "normal" space marine is? Lets see, they have extra lungs and heart which means that they would sufficate from it(thus not dieing on the cross), they heal fast so the spear and nails would do nothing, they can hybernate if they had too which to a primative would seem like death, and they could easily move any rock. So what would make that EMPEROR(a man who is as far beyond a primach as they are beyond a Marine) be unable to pull that off?
